This is in the chapter "Problems with the theory" and he's alluding to the very imperfect fossil record. I will not go into Darwin's explanation in detail but he refers to fact that the conditions that promote fossilization are rare. The question of intermediates is still asked by creationists but Darwin answered it over a 150 years ago.
